My educated guess is that the translation is lost between the "show text" and the actual "link text upon conversion to pdf. My suggestion would be to take your long url and create a smaller one using " http://www.snipurl.com " Try using the re-created actual URL (link) in your Publisher doc and then convert to pdf.
